Samus. A bounty hunter, after all.
I'm wondering why they made her a hero in the first place, after Metroid 1. It would have made more sense to pay her off quietly, or indeed, blow her up, and hail the destruction of Zebes as a great Space Police victory, to restore faith in the Federation.
But anyway, in the time of Fusion, since they've already made a celebrity out of her, to demonize her would be preposterous in the public view. It would show the citizens that they can't rely on their government and they can't rely on heroes.
Why would they make her a hero? Perhaps there is someone in government that pulled some strings, a friend of Adam (or Adam himself even), or someone who knows of her chozo ties. Someone who knows that they can trust Samus to get the job done, and who Samus probably trusts as well. Perhaps a Commisioner Gordon/ Batman trust (Chief Hardy?). The only other way would be mass media coverage that would be impossible to stifle, which would already shed doubt on the Federation's ability to cope.
Why would they want to demonize her then? Maybe there's someone else high up who got wind of her. Maybe he wants her suit. Maybe he wants her out of the picture so the Federation can deal with threats like they used to.
Or maybe the pirates have this planned. They have connections to an agent in the Federation. The BSL fiasco worked out terribly well for them. They're sore and hurtin' cause their home planet just got blasted. Ridley, though he's probably alive, might be in critical condition. Either way, they'd have lost most of their personnel and arms in the explosion, carrying almost their entire remaining cache on the Siriacus and Vol Paragon frigates. The destruction of Zebes was a major blow to them.
So they want back at Samus and back into power. They arrange a technology trade with Biologic Space Labs Incorporated: A bit of odd parts and fuel for repairs, along with the resources to fix up Ridley, in exchange for a lot of now-endangered species from Zebes (in their specimen containment, like the one on Orpheon). All they ask in return is a place to stay where they can heal, and a bit of anonymity from the Federation government. This way, they have exclusive access to the planet the nearby station is orbiting.
The exchange occurs, with the sectors not yet inhabited by SR388 creatures (since collection and research only started when Samus arrived) adapted for the Zebesian species, but the corp demands that Ridley be kept on station. They say it's to keep him in cryogenic stasis until he can be healed; what they mean is that they want to hold the commander of their sworn enemies for ransom.
The pirates agree, but only if they leave an honor guard; what they mean is that they'll leave some special agents to guard a brainless clone. Real Ridley is still on the Siriacus. Let BSL think they've won.
The X are taken on board.
The pirates had not anticipated that the X would be able to defeat Samus, but they adapt. The knowledge that she holds about them and the Chozo would be even more devastating in the hands of X to the pirates than Samus herself. So, the agents have her given the metroid vaccine, from their "last" metroid specimen, which they "donate" to BSL, "for study". Now, the metroid vaccine could have come from Ceres, but I don't think they had it that long. I mean, they had the length of Samus' visit to do whatever they did before Ridley smashed the place up.
The vaccine heals her, but of course, all her equipment must be taken off. It also makes her, and the station, X magnets.
Situation: Pirate agents, Samus, and X are on board the BSL station. The pirates plant a bomb on the infected suit parts, in hope that they will be destroyed. They commit suicide as well, so that the X won't get their memories, but so that they will get their DNA. They want this to look good.
The Man in Black, the one who conspires with Adam, is probably the guy who wants Samus gone. 'Course, he doesn't explicitly tell Adam this. Adam is his link to her, so he gets him onto her ship, despite his reduced circumstances. His job is to stop Samus from finding the Restricted Zone.
The pirates know that with both Samus and the metroids on board, the X will try to destroy the station. While crippling Samus's ability, Ridley predicts that she will destroy the X even though, and if she doesn't, she'll go down with the ship. SR388 is lost to them, so if Samus destroys it too, that'll be even better. She does.
This is what the pirates want. With the X dead, the most implacable enemy they could have faced is dealt with. Samus is either dead or wanted by the Feds. Samus saw a dead, infected Ridley, so everyone thinks he's dead too. The pirates are also now the proud owners of a monopoly on metroids, with no way for anyone else to get them either, with all traces of them wiped from SR-388. They can lie low for a bit while the Feds deal with Samus, or Samus deals with the Feds. Then they blow in when they've restored their numbers and power a bit and take over.
The Feds' view is that BSL is compromised the moment the Restricted Zone is opened, and their relationship with Samus is also probably terminated the moment she saw the metroids. Trying to cut their losses, they have Adam lock her in a room while the parasites run amok. True, a battlecruiser was coming to the station, but it wasn't for her or the X. They were going to blow up the station themselves.
Well, they didn't really want the X, right? They mashed up their whole station, not to mention whoever was living on SR388. Plus, with their metroids gone, they have no way of controlling the X. The stuff Adam said was all lies, though he probably didn't know. He was going to die too, since he's sitting in the hangar.
But Adam doesn't like this system. While he's sitting in his brain-bowl, he figures out that the Feds can't use the X at all anymore. He comes up with a plan for Samus to destroy the X and escape, which works.
Of course, his loyalty is questionable too. He might not even be Adam. The Man in Black could even be Adam. The computer could just be a mouthpiece to get Samus out of there. With her trust, Fake Adam could spring anything on her to get her suit. That suit is very important, and she's not sharing it for the same reason the Chozo didn't share it.
Or he could be the real Adam and he saved her because he knew her. Either way.
The Feds have to demonize her now, to justify killing her, which they do have to do. She knows their dirty little secrets, and Adam couldn't persuade her out of it. So they blame the BSL accident on her. They probably don't mention the X, but they do mention the metroids. The work on Ceres is now publicized as well, along with a statement that says that it was previously withheld to keep the pirates from knowing of it.
If Samus had a buddy in the police, he's probably already dead.
Then again, the government might actually have never known about the X at all. This could be a corrupt corporate job, with the corp being BSL, or whoever has the resources to control BSL. A third party would explain why Samus was willing to put such a deadly weapon (hatchling) in the hands of such a dubious ally (Federation): the ally wasn't dubious at all, but was really trusted. It was the corp she could never trust, but no one ever bothers to tell her they're involved.
The pirates know too, and the corp knows that they know. They have this whole thing planned out. The corp hires Samus through government channels to make sure they know about it, and when she destroys the station, they can say it was due to a psychotic outburst at seeing the metroids "in stasis". This way, the Federation goes after Samus because she's obviously insane, and a major and unpredictable threat to galactic security.
Same deal: pirates make off with the loot, corp/government gets slammed but recovers quickly, and Samus gets thrown roughly out of the loop.
Note that from the BSL incident, the pirates get off scott-free with the last metroids in the universe. SR388, the only other possible place the GF could have acquired metroids, is nuked. The X, the most implacable enemy the pirates could ever face, are also nuked. Ridley's death is faked. Samus just barely escapes and ends up on the run from the law, with a partner of dubious loyalty, in a weakened suit, on a drug with unknown side effects. How could this not be a pirate plot?
Here's some conjectural questions that support me.
>Ridley is in the cold storage bin. Pirates are in the reactor shaft. How could Ridley have gotten there without the pirates planting him there?

The keyword here is Zesbian. SR-388 is not Zebes, therefore only SR-388ian creatures should exist on the station. I.E. not Etcoons and Drachoras. The Space Pirates must have used them as some kind of bargening chip, I mean, whats more valuable then one or few of a kind animals from a destroyed planet, I'll tell you. ALOT.

Very, but still, all this federation conspiracy plots are full of holes. THe rest makes good sense.
Well, for all intents and purposes, let's assume that SR388 did not get completely blown up. That way, fangamers can use the SR388 remains for their fangaming purposes, the fancomic/spritecomic artists for theirs, and the fanfiction writers for theirs. Done.
